My absolute favorite antagonist is Negan from the Walking Dead! He's so incredibly HUMAN that I think we're able to forgive his cruel deeds in the back of our minds, especially as we laugh at his sick jokes. There are some moments when we even feel sorry for him, which I think makes his portrayal as an antagonist so perfect and well-rounded.
It's hard to pick a favorite, but one of the antagonists I always turn to is Amon from The Legend of Korra. While his methods caused fear and pain for others, his reasons were sympathizable. He was fighting for equal rights for a group that faced discrimination, just doing so required stripping the other group of their power. Plus, his backstory, when eventually revealed, work well enough to both justify his actions for me as an audience member and discredit his character to his supporters, which they needed to do to take him down. He was only around for one season, so I don't think the show was able to give him the arc he deserved, but he is still one of my main examples of what a villain should be.

My favorite is probably Moriarty from Sherlock Holmes because Sherlock could be Moriarty if he took a different path. They're much more similar than they are different and I think that's what makes a good antagonist. A character that is similar to the protagonist except they made a different choice, have different morals, etc.
I love Moriarty, especially how Andrew Scott plays him in the Sherlock TV show. I think his relationship with Sherlock is exciting to read and watch.
I think my favorite antagonist is Hisoka from Hunter x Hunter. He's so good. Yea, he can be creepy at times, but I just find him interesting. He does whatever will benefit him and really has no morals. He is unpredictable, smart, and very similar to Gon, the protagonist.
(Plus, I like his character design).
One of my favorites has got to be Captain Hook (book more so the book version than the Disney version) just because of his class and charm that he upholds throughout his villainy.
